So definitely, I need help and advice for storing contacts in a usable
way (e.g., without populating the sqlite database) but with dialer/sms/mms functionality (which I've been testing DOpen Contacts with for a few days).
I don't really like the GUI in DOpen Contacts, so I'm all for testing
another contacts app that keeps the contacts out of the sqlite database
and supports VCF import/export for backup/restore.

Most likely cause in your case you may have had an older OpenContacts build perhaps, or a fork perhaps, or maybe even a version installed from
somewhere other than F-Droid perhaps as in *those* cases, F-Droid will refused to overwrite it because the signing keys won't match.
